MpTheory Java library: a multi-platform Java library for systems biology based on the Metabolic P theory
نویسندگان
چکیده
UNLABELLED MpTheory Java library is an open-source project collecting a set of objects and algorithms for modeling observed dynamics by means of the Metabolic P (MP) theory, that is, a mathematical theory introduced in 2004 for modeling biological dynamics. By means of the library, it is possible to model biological systems both at continuous and at discrete time. Moreover, the library comprises a set of regression algorithms for inferring MP models starting from time series of observations. To enhance the modeling experience, beside a pure Java usage, the library can be directly used within the most popular computing environments, such as MATLAB, GNU Octave, Mathematica and R. AVAILABILITY AND IMPLEMENTATION The library is open-source and licensed under the GNU Lesser General Public License (LGPL) Version 3.0. Source code, binaries and complete documentation are available at http://mptheory.scienze.univr.it. Voltage Coordination of FACTS Devices in Power Systems Using RL-Based Multi-Agent Systems
This paper describes how multi-agent system technology can be used as the underpinning platform for voltage control in power systems. In this study, some FACTS (flexible AC transmission systems) devices are properly designed to coordinate their decisions and actions in order to provide a coordinated secondary voltage control mechanism based on multi-agent theory. Each device here is modeled as ...
متن کاملDSF: A Common Platform for Distributed Systems Research and Development
This paper presents Distributed Systems Foundation (DSF), a common platform for distributed systems research and development. It can run a distributed algorithm written in Java under multiple execution modes— simulation, massive multi-tenancy, and real deployment. DSF provides a set of novel features to facilitate testing and debugging, including chaotic timing test and time travel debugging wi...
متن کاملJava Simulations of Embedded Control Systems
This paper introduces a new Open Source Java library suited for the simulation of embedded control systems. The library is based on the ideas and architecture of TrueTime, a toolbox of Matlab devoted to this topic, and allows Java programmers to simulate the performance of control processes which run in a real time environment. Such simulations can improve considerably the learning and design o...
متن کاملA Java-based Multi-participant 3d Graphics Application Interface Using Javagl and Javanl
This paper proposes a Java-based multi-participant 3D graphics application interface to provide 3D graphics and interactive capabilities over network. Two libraries support this interface, one is a 3D graphics library, called JavaGL, and the other is a network library, called JavaNL. The 3D graphics library is almost identical to OpenGL application interface but is written in Java to satisfy th...
متن کاملLibSBMLSim: a reference implementation of fully functional SBML simulator
MOTIVATION The Systems Biology Markup Language (SBML) is currently supported by >230 software tools, among which 160 support numerical integration of ordinary differential equation (ODE) models. Although SBML is a widely accepted standard within this field, there is still no language-neutral library that supports all features of SBML for simulating ODE models. Therefore, a demand exists for a s...
